The minimum thickness is spec'ed.

As for why they are thinner: Rotors wear out. Whenever you apply the brakes the rotor wears down the pads, and the pads wear down the rotors. And if any bits of grit get caught between the rotor and the pad there may be scoring.

Whenever you get new pads, you should also get the rotors resurfaced ("Turned": machined down to a clean smooth surface) eventually the rotor will be too thin to be safe.

Most shops will tend to err on the side of caution as improper brake performance can lead to problems with sheet metal, front crushables and the need to replace the airbags.
