Im sure you know this, but you can pretty much do most of what you mentioned. The running boards and larger fenders require some body work, but with money you can achieve it.
What I would change,
Rear armrest pull out/fold down
Rear AC
Rear window switches
Sets that have elastic pockets in front part
Bigger floor console for more storage
Under dash cumby shelf
Possibily a roof storage area for PTs without sunroof.
