It's because the plastic is a higher flowing manifold than the aluminum that some people are having issues. Try a lower gap on your plugs, or iridiums gapped at .028-.033, and it should get rid of the stumble.
On the 05's and 06's the new manifold and PCM programming gives an extar 10hp. If installed on previous year PT turbo's, it provides an extra about 8hp, less because of the PCM is not optimized for it.
