Do you have a Clay Bar Kit? It's a special bar (feels like sillly putty) and a special liquid spray (I think it's detailing spray) and takes most imperfections off the paint. Just got done doing it to my PT this morning.
Depending how deep the water spots are, the Bar might just be the trick to take them off.
I have the Kit from Mother's Wax. About $15 from Auto Zone.
