Generally you want to buy a custom fit cover w/mirror pockets to prevent/lessen the chances of the cover bellowing and slapping your paint under windy conditions. Evolution4, Noah, Weathershield are popular materials (multi-layered) for an all around outdoor cover (can also be used indoors). For indoors only, you have Dustop, Flannel, and Ultrasoft. Most covers come with grommets sewn in for the optional (and recommended) cable and lock.
I'm currently using the Mopar PT Cruiser Custom Fit Car cover w/mirror pockets, which uses the Evolution4 material. Bought it at Tenafly,
http://store.yahoo.com/tenafly/ptcruisvehco.html , but you can go to CarBytes,
http://www.carbytes.com/ ,or do a search for car covers to find the lowest prices, and save $20 for basically the same thing w/o the PT Cruiser logo.
Should mention that I have used car covers for years and haven't had the cover scratch the paint on any of my cars.
