This appears to be a pretty common problem when installing an aftermarket exhaust on a lowered PT. More than likely, the exhaust is hitting the rear axle whenever you hit a bump. Some people have been able to eliminate or significantly reduce the exhaust hitting the axle by going back and readjusting the exhaust to gain some clearance.
By the way, I had a similar type noise when I installed my front and rear swaybars on my stock height PT GT. I found out that the endlinks were not fully snug. Sounded like the exhaust was hitting the undercarriage. Once tightened, no more sounds.
