Do you mean just mounting subs into the rear deck for free-air or boxing them in underneath?
The Q-Logic is a good choice but it is a little pricey. You should be able to make a decent box for yourself out of 3/4 MDF as Swt suggested for a 1/4 of what the Q-Logic box costs.
Personally I think putting a pair of subs and an amp on that shelf is going to cause some serious sagging. May even crack it after awhile.
I kept the factory radio and added a pair of subs and amp and it sounds fine to me. If you're going to amp the subs you should amp the rest of your speaks too though else you'll be drowning in bass.
If space is an issue look over the review thread in this forum for the Q-Logic Dual Box, I've got pics and a diagram for where I ran the wires. My help a bit.
