Sounds like you answered your own question. Get your self a set (buy, beg, borrow) of allen wrenches and start turning counter clockwise. I'm sure your going to leave a few holes in the roof when it's off.

I'd get some plastic washers to put under the screws, screw them in after taking rails out, and put a dab of silicone rubber sealant over each screw head.

Just below me, so don't worry about the silicone wearing away. I'd worry more about what it's going to look like with all those bumps (washers and screws) on the roof.

Going to be worse than ugly. I wouldn't do it unless I got the holes fixed.

I can't find a picture (imagine that) but they used to sell chrome strips about half inch wide for the rear hatch. They went vertical from lip of tailgate to edge of rear window and were placed about 6-8 inches apart. One of the owners in my club took some chrome strips of their own and placed them 6-8 inches apart over the roof, length wise to match the rear hatch strips. Just an idea to hide the holes.

Of course if you hated the roof rails that much you probably wouldn't like chrome strips either.
