From PT Do-It-Yourself.net:
P0351 - Ignition Coil Primary # 1 Circuit - Peak primary circuit current not achieved with maximum dwell time. Possible causes include: Ignition Coil ASD Relay Output Circuit Ignition Coil Driver Circuit Open Coil Control Circuit Shorted To Ground PCM P1193 Inlet Air Temperature Circuit High - Inlet Air Temperature sensor input above acceptable voltage. The fault with the IAT sensor indicates these possible causes: PCV System - Visually and physically inspect the PCV system. Check for the PCV valve disconnected. Check for an incorrect PCV valve. The PCV valve must meet OEM specifications. Check for damage or kinked vacuum hose. IAC Motor Passages – Check the throttle body to ensure that it's clean and the IAC motor pintle is not hanging up. Inspect the IAC Motor and passages for any obstructions or damage to motor. Vacuum Leaks – Start the engine. Inspect the vehicle for external vacuum leaks. Inspect the engine for internal vacuum leaks. Check for loose or disconnected hoses on the PVC valve, engine make up air hose on the manifold and or air box, power brake system, throttle body, head, head gasket, intake manifold gasket and EGR valve. (Aluminum heads and engine overheating, if you experienced any, are a bad combination which can result in a warped or cracked head or leaky/blown head gasket, all of which can also cause vacuum issues. Air Induction System – Check for dirty Air Cleaner, Foreign material trapped in the air intake tube and leaks in air Intake tube connection, Air Cleaner housing, etc Trottle Body and Throttle Linkage - Inspect the throttle body plate carbon build up or other restrictions. Inspect the throttle linkage for binding and smooth operation. Ensure the throttle plate is resting on the stop at idle.

The noise your hearing might be the flexable joint of the CAT. If it is, it can't be repaired. It might be replaceable under the emissions warranty depending on your mileage.
Running rough after it warms up could be one of your 02 oxygen sensors. They really don't come into play under the car warms up. If the sensor is bad it will send incorrect input to the computer.
