Default Turbo troubles!

Hi All- I have an 03 Turbo with 125,000 miles on it. A few weeks ago, it started running very rough. Had plugs replaced. Seemed fine. Last weekend, I got it on the freeway for the first time in about 3 months, and ran it about 15 miles at normal 70 mph. Stopped for breakfast, back on the freeway and ran it up to around 90 mph for about 2 miles. Got off the freeway, waited for a light to change and all of a sudden engine was running rough again--maybe a 50% power loss. After about a mile it cleared up--like clearing your throat. Check engine light was on, so I checked fault code----cylinder 2 misfire---ran fine until last Tues. Ran rough for about a mile then cleared up again. Yesterday, it continued to run rough, so off to the dealer I went. Service guy called this morning."Their diagnostics showed a major compression loss in #2 cylinder-It takes 10 hours to tear the engine down to get to the problem, then they have to figure out if a valve went out, etc., so I'm looking at over $1,000 just to get to the trouble! My question: If this was indeed a compression issue, would it act up intermittently? I think a 10 hour tear down is a bit much--seems like the dealer just doesn't want to mess with it. Seems like a # 2 cylinder misfire is not related to a compression issue. I also have a broken motor mount---would that cause enough vibration to work something loose that shouldn't be loose? Sorry for the long question, but I want to get all of the info out there so I can get input from fellow PT-ers before I go further. I would certainly appreciate any ideas that you all may have. Did you replace wires with the plugs?
Swap wires between 2&3, and see if problem changes. If not, then swap plugs between 2&3 and see if problem moves.
