They have no idea what the P1188 code is and had to contact DC Engineering for test procedure.
They were told by DC to check all vacumm hoses and connectors. If all else failed replaced the turbocharge unit per service tech as suggested by DC engineering.
My car is as original as it comes, except with the replacement of the standard filter with K&N. They suggested that I remove the filter as it might be the root of my problem.

Please excuse my liberal editing of your reply in the above quoted material. The above info is absolutely crucial in helping to define a problem that many of the 5 speed owners are experiencing when trying to re-introduce the performance that DC had "programmed out" of the PCM. Your testimony confirms that the p1188 error is an internal flaw with the PCM/TCM programming.
Checking all the vacuum hoses and connectors was good advice for them to act on. If your sensor circuits are intact, and no vacuum/pressure leaks, then this again points to a firmware problem. I know this revelation does little to address your problem, and the drivability issue that you took it in for. The suggestion of removing the K&N filter should have been accompanied by a tribal dance, drumbeats and a human sacrifice if it was intended to be taken seriously. Otherwise, I would treat it for what it is; a veiled threat that the service dept is looking for a way out.
FWIW, you may want to comply with that wish until you have the transmission problem addressed and corrected to your satisfaction.
It is much like the service department saying that your oil level is low due to the custom valve cap you installed on your spare tire, but it is a clue to their ability, level of training, and integrity; which at this point don't look like positive going integers when rated on a 1 to 10 scoring basis...
If you would like to further document the issue, go to the Chrysler web site and find the link to contact customer service. Fully document what you have experienced and what the service department told you. Include your VIN number in the comment (I think you are prompted for this info before you can proceed to the comment section). Before you click on the button to send the comment, highlight the comment, copy it, and paste it into a new text document as a source to refer to.
When their customer service rep responds with the usual excuses, you will also have a record of the discussion. Try to get an appointment with the Chrysler field representative, when he comes to your area next.
Installing a new turbo-charger unit is an interesting approach to solving a computer firmware error issue.
Keep us informed on what the final outcome is moving toward. It is a shame that service and company representation has come to this....
Above all, I wish the gift of extreme patience, and that the service department will make up for their lack of understanding of the product they service by giving extra attention to keeping you happy by providing a loaner while they do the rotating thumb switch act.
Good Luck and keep the faith..
