When you say "module" I am assuming that you mean the PCM (Powertrain Control Module). Is this correct? And the PCM from 2004 and 2006 PT's are very different. Chrysler started using the CANbus system in the 2006 PT. This was the major non-cosmetic change between the 2006 and earlier PT's.
You can buy a rebuilt/refurbished PCM with a lifetime warranty much cheaper than $1,200. And all you need to replace it are a 10mm wrench, 8mm wrench and a little know-how. Check out these folks. There are other good companies to buy from as well:

Also, you could just go to a salvage yard and get a used PCM for $30 to $50 except that the SKIM (anti-theft) system will not let the PT run unless the VIN number flashed into the PCM matches the rest of the PT's SKIM system. And there are folks online that can flash your VIN into a salvage PCM for under $100.
But the most important thing is to make sure that your PCM is actually bad. Otherwise, this is all money wasted.
If you normally don't work on your own your cars, you might get a second opinion on your car's problem from another mechanic. And price a PCM with that mechanic as well. $1,200 is way too much.
