My cooling fan was replaced two years ago with a fan from rock auto. My wife was driving the car the other day and noticed it started over heating. when she got home i started trouble shooting the car and noticed the fan wasn't working (no high or low speed fan) I tested the relays and the fan, both work. The center pin (ground pin) in the connection from the fan wires to the car wires seems half as long as it is supposed to be and the part of the connector that the ground pin goes into is burnt and melted. My question is should I just remove the connector and hard wire the fan or is there a way to replace the two sides of that connection?

You can hard wire it and the only time you'll run into problems if you have to change the fan again or the radiator. I don't think yo can buy just the connection butif you have a salvage yard around your area, maybe you can find a PT land cut the wires from that and use the connection.
