Default Blinking Check Engine Light, New and Can't Be Good

Hello All,
I don't know if this ties in or not. I'm about to have the CPS on my 06' GT 5spd. changed (Mopar part came today, in fact). It's been working/not working for months. Unfortunately, though right now it's in a working phase with no check engine light on and no limp mode. As I was driving home from dropping the wife off at the train station. The car started sputtering and running rough (though, it did not die) and the check engine light came on BLINKING. A few seconds later the car was running fine again and the light was gone.... Help? Any main problems or common issues on this one? Why do I feel like I'm heading for trouble fast? Any thoughts from you guru and weekend mechanics would be greatly appreciated. Thanks in advance.

It could be the sensor but I would also check all the wiring to make sure it isn't shorting out somewhere causing intermittent issues.

Could be the wiring to/from the sensor. My wiring harness around the back of the engine came in contact with the half shaft and burned through till the wires split apart. Get the sensor changed and check the harness as far as you can for any damage.
