Unhappy At wits end. Reaching out to the PT forum masters

Ok to start I'm working on a 01 Limited with Automatic. To start this is a favor i wish I never would have offered. A single mothers daughters first car ,she was driving down the highway and it started overheating and she didn't notice the temp guage. Also got so hot the wiring caught fire and melted everything wiring wise between engine and firewall. Needless to say it started blowing coolant down the exhaust.After tearing into it found head gasket blown between each cylinder so decided,pull the engine and replace it. Now were the dilema starts wrecking yard motor they said would interchange( guess what its an 03 engine). It would of course not start ,backfires and floods out. After reading several of forums posted tried the the shaving the 01 magnet pins and turning it 90 dgs. clockwise .It wants to start sometimes for even 5-10 secs.. but to no avail.Wiring completly redone . Replaced cam sensor with the dreaded after market car will just continue to crank ,put old one back on starts to fire ,but ignition only keeps going for a few seconds then shuts off for a few seconds and then back on, then floods out. Pcm and Tcm replaced also,coil switched with a good one . Cylinder compression is at 210 on lowest cylinder all in that range.
Looking for any wisdom.Not ready to throw in the towel but , will soon .

03 is not the same motor. If I remember correctly 01 has an egr valve. I dont think that motor will work at all.

Where is the crank sensor? That is key. They have to be in the same location. If it is the the above stuff also has to be done. EGR so on.

Can the ECM and engine harness be changed to an 03 and make it work? Asking because I have no idea?
