Default 2005 Auto Trans Oddity

Hey all,

I've got an '05 PT Vert - Turbo Lite - Automatic. Everything had been good until some critter chewed up some wires near the top of the engine. Essentially the only wires affected were the MAP Sensor wires. Car ran like crap until I discovered it and repaired those wires. Disconnected batt for a couple of hours, etc.

Car now runs great again, trans works fine, but it's kinda ignoring the shift selector. What I mean is that it won't manually downshift via the gear shift. I can put it in 1, and it shifts normally through all the gears. Same with the 3 position.

Any ideas??
